Is there a setting to use so that version stacks will be collapsed by default in the file window? If I have a raw, jpg and dng file of the same image, I would like the version stack to be collapsed with the raw-file on top.

No automatic collapse. Just select all files and press <T> to toggle all version stacks in the current File Window.
